Order of story?

So I always thought that the story went in this order:

Season 1
OVA
Season 2
Manga

Now, I understand that there's two lines of manga. One that's not canon and one that is, the latter being Darker than Black: Shikkoku no Hana, right? If that's true then how come it feels like it takes place after the first season?
