I think for me it was when the Rail Tracer held that guy's face down into the train tracks. *shudders*

The first apearance of the rail tracer you have no idea what it wants or what it is. All you know is that it's on the train and killing people fast and gruesomely *shivers*
that Claire is the Rail Tracer. you think at first "wow why are they showing a conducter?"
then you realize HOLY CRAP THE RAIL TRACER.
I would say what shocked me the most was when Ladd shot Czes in the head. I wasn't expecting that part (I now expect it whenever I rewatch the series).

The part where Chez and the Rail Tracer are arguing about torture and the Rail Tracer states that he can hurt Chez in new ways really got me. And the drowning of Dallas less so, but still.
