Rahxephon, His and her circumstances, Eureka seven, and Welcome to The Nhk are I think the best anime love stories ever. At times Suzka was also quite good.
Its about as far from a love story as possible but I think the manga loveless does just a beatiful job exploring the idea of love.
For me the biggest ``awwww`` couple in anime are Izumi and Sig Curtis from FMA.
The odd parings in the dragon ball universe never cease to intrest me.

-Sasahara & Ogiue (Genshiken)
-Lina & Gourry (the Slayers)
-Ranma & Akane (Ranma 1/2)
-Hideki & Chii (Chobits)
And though not from anime, the romance/relationship from the Densha Otoko franchise (Densha & Hermes) is very good!
